There Happen to ne other Masaki Shrines through out Japan. I have attach pictures of the shrines. From the map there are shrines located in
1. Nigata City
2. Kawagcuhi Saitama City Japan.
3- Miyako Iwate Japan. Oddly Masaki Lighthouse Masaki Coast
4. Mima, Tokushima Japan
5. Kawguchi Japan

The place in the video is 鬼の差上げ岩 (https://goo.gl/maps/KX3shkbkmxk5GUKj7), Ogre's Upraised Rock, just north of the Kinojo Castle Ruins complex. If you go to https://youtu.be/tnOlza9aDdg?t=388 (https://youtu.be/tnOlza9aDdg?t=388), you can see what clearly looks like Ryoko's cave.
I was under the impression that the Masaki Shrine in TM was modeled after the Taro Shrine (https://goo.gl/maps/w5TtCWBNhm2t34nV6), a bit further west. They even have a Tenchi Muyo drop box with fan-generated content inside. (You need to know Sasami's birthday to open it.)
Just south is Maruyama Park, which has a pond that looks suspiciously like the pond and general environs around Tenchi's house.
According to this site (http://www.cuso4.jp/photos/20040528-tyo/20040528-tyo-tenchi.htm), the Kohmorizuka Ancient Tomb (https://goo.gl/maps/Q59dkQp3YKFwN6XTA) is also part of the inspiration for Ryoko's prison.
I think, like many things in TM, the places and names are an amalgamation of Mr. K's memories, used as convenient for the story line. Not that I mind. It just means I have a better reason to visit more places when I go.
